conquistador and huaquero both are summoned as monsters (as well as a trap) which then activates their effect. If you have more monsters than your opponent does this effect get negated by mystic mine since it is technically also a monster?

First of all Mystic Mine doesn't negate effects, it prevents activations. When you activate these Golden Land trap cards, all the effect resolves as the effect of the trap card you activate, which is summoning and destroying/banishing. This second part is not a monster effect.

They summon themselves as Normal Monsters. That fact on its own should tell you everything.
