I don't know for sure, but you should be able to if there is 1 in the GY for you to banish. If it is negated, it will not resolve. However, Called by The Grave doesn't negate activations so any costs will be payed and any effect that triggers after that effect resolves will still trigger. So Red-Eyes Metal Flare Dragon will still inflict 500 damage.

Atlantean Heavy Infantry:
During your Main Phase, you can Normal Summon 1 Level 4 or lower Sea Serpent-Type monster in addition to your Normal Summon/Set. (You can only gain this effect once per turn.) When this card is sent to the Graveyard to activate a WATER monster's effect: Target 1 face-up card your opponent controls; destroy that target.

Called by the Grave:
Target 1 monster in your opponent's GY; banish it, and if you do, until the end of the next turn, its effects are negated, as well as the activated effects and effects on the field of monsters with the same original name.

Mermail Abyssmegalo:
You can discard 2 other WATER monsters to the GY; Special Summon this card from your hand. When Summoned this way: You can add 1 "Abyss-" Spell/Trap from your Deck to your hand. You can Tribute 1 other Attack Position WATER monster; this card can make a second attack during each Battle Phase this turn.

"Called by the Grave" can be activated, targeting an "Atlantean Heavy Infantry" (assuming there is not a specific card applying in your situation that would prevent such.) I'll provide an example of "Atlantean Heavy Infantry" being sent to the GY to activate the effect of a WATER monster. We'll use "Mermail Abyssmegalo", which discards 2 WATER monsters to the GY as a cost to activate its Ignition Effect to Special Summon itself from the hand.

If Called by the Grave is chained to the activation of "Mermail Abyssmegalo", targeting the "Atlantean Heavy Infantry" that was discarded to the GY, banishing it; the Trigger Effect of the newly banished the "Atlantean Heavy Infantry" would activate mandatorily & you would still choose a target. Its effects as well as the effects of monsters on the field that have the same original name as it would be negated. The face-up targeted card would not be destroyed.

The same can be said if "Called by the Grave" chained to the Trigger Effect of a "Atlantean Heavy Infantry" that was discarded to the GY. "Atlantean Heavy Infantry" would be banished & its effects would be negated, meaning the face-up card that was targeted would not be destroyed.

In this situation, Heavy Infantry would try to activate its effect, but because of Called By The Grave, it would be negated. However, the activation was not negated so the effect resolves. This means that while you do not get to destroy an opponent's card, the card is still targeted and any effect that triggers from a monster effect resolving will be triggered.
